
Senior Bioinformatics Software Engineer

This is a fully remote position, open to applicants in United States.
• Design, develop, and maintain scalable and efficient software solutions for Baylor Genetics’ bioinformatics pipelines.
• Collaborate with and support cross-functional teams to deliver data-driven software solutions that align with business objectives.
• Create and optimize data models for assembly, mapping, variant calling, and variant annotation.
• Develop and enhance ETL processes utilizing APIs.
• Analyze and improve SQL queries and database performance.
• Contribute to the design of database schemas and participate in review sessions.
• Create interactive dashboards and automated reports using BI tools, including Azure Pipelines, Teams Power Automate, email, and Nextflow.
• Work closely with data analysts, business users, clinical reviewers, laboratory staff, and software developers to define requirements and deliver integrations.
• Integrate various data sources to ensure consistency, accuracy, and reliability of data.
• Execute thorough testing and automate testing suites using pytest, doctest, and Azure Pipelines.
• Produce comprehensive documentation, including inline comments, genomic diagrams, docstrings, headers, wikis, README files, and trace mappings.
• Provide support and maintenance for the developed solutions.
• Perform other advanced job-related tasks as assigned.
• Bachelor’s degree in Computer Science, Software Engineering, Bioinformatics, or a related field; Master’s degree is preferred.
• At least 5 years of experience in software development.
• Demonstrated success in designing and implementing scalable software solutions tailored to diverse user feature requirements.
• Proven history of developing production-ready software solutions from the ground up.
• Extensive knowledge and proficiency in at least two programming languages: Python, Perl, R, or Bash; Java, C++, and Groovy are also acceptable.
• Proficient in SQL Server, NoSQL, MongoDB, MySQL, and ElasticSearch.
• Experience with Agile frameworks and CI/CD practices using Git.
• Familiarity with object-oriented programming and standard software design principles.
• Ability to create high-performance, maintainable, tested, and production-ready software packages from scratch.
• Strong understanding and practical experience in unit and integration testing.
• Proficiency in designing and developing APIs and microservices from the ground up.
• Solid grasp of package management practices, including PIP and Conda.
• Experience with containerization technologies such as Docker and Singularity.
• Strong analytical and problem-solving capabilities.
• Ability to convert complex business requirements into technical solutions and work independently.
• Strong communication skills and flexibility to engage with stakeholders and subject-matter experts.
• Experience in managing individual projects and meeting deadlines.
• Familiarity with Linux OS and HPC clusters is advantageous but not required.
• Experience with workflow management/orchestration tools such as Nextflow, Airflow, or Snakemake is a plus, but not mandatory.
